The opening shot of the black and white picture depicts a partly burnt stuffed animal floating in the White's backyard pool. Tuco and Gonzo return to the junkyard rendezvous spot and request that Walt revive No-Do, who has died from his injuries. Gonzo conceals the body beneath a vehicle. Walt, terrified of Tuco's aggressive and unpredictable behavior, devises a scheme to poison Tuco with undetectable ricin.
After fighting an ominous black SUV outside their separate residences, Hank examines the security video footage from the methylamine warehouse. He doesn't identify Walt and Jesse, but he can tell they're unskilled thieves. Hank and the DEA discover the remains of Gonzo and No-Do in the junkyard after Gonzo unintentionally bled out, sparking a quest for Tuco. After getting a photo of Gonzo's remains from a mocking Hank, Walt believes Gonzo was murdered by Tuco and is terrified that Tuco will target him and Jesse next.
Skyler informs Hank about Marie's kleptomania therapy, but Marie continues to deny the tiara theft. When Walt notices headlights outside his window, he quickly leaves a perplexed Skyler to investigate, where he discovers Jesse being held at gunpoint by Tuco. Tuco instructs Walt to get inside the car, and they drive away. Tuco kidnaps Walt and Jesse and transports them to a distant desert hideout, where he looks for his uncle Hector Salamanca, a former drug kingpin who is now paralyzed from a stroke and can only speak with a bell.
Tuco says that Hank and the DEA had taken down his whole operation. Unaware of Gonzo's death, Tuco feels Gonzo has betrayed him and becomes highly furious. Tuco discusses his idea to take Walt to Mexico and set up a secret culinary enterprise in the jungle. After numerous fruitless efforts to make Tuco consume the ricin, Hector uses his bell to warn Tuco that Walt and Jesse cannot be trusted. Enraged, Tuco rushes and attempts to kill Jesse, but Jesse shoots him in the torso.
Meanwhile, Skyler asks Hank to help her find Walt after Marie discovers Walt's second mobile phone. She explains that Jesse had been feeding Walt marijuana. After visiting Jesse's mother, Hank follows Jesse's car to Tuco's hideout and engages Tuco in a gunfight, killing him in self-defense. Walt and Jesse see Hank from a distance and bury the gun before fleeing into the desert. Walt devises a strategy to explain his and Jesse's departure, and they part ways to hitchhike back to the city.
Walt goes to a store alone, takes off his clothing, and walks around the aisles pretending to be bewildered. He claims to have no recall of the last several days. Walt is slated to undergo continued mental examination but is eventually discharged after informing his doctor that he only wants to be alone and has invented his fugue state to hide this from his family. Meanwhile, Jesse, who is now a fugitive, goes to his home and, with Badger's assistance, loads all of his lab equipment into the RV and arranges for it to be towed. He then enables the DEA to discover him in a motel room with a prostitute, with whom he claims to have spent the whole weekend.
Hank brings in Hector to identify him, but the elderly man refuses to cooperate with the authorities. Jesse gets released, but the DEA takes all of his money. Walt persuades Jesse to continue manufacturing meth, claiming that nothing has changed. Jesse, while their disappearance has passed, is out of money, and Walt cannot leave the home without Skyler knowing where he is. Jesse's parents, who own the house, urge him to leave, citing Hank's visit as the last straw.
Jesse, who is now homeless and has had his motorcycle stolen, locates his concealed RV and spends the night inside. Skyler becomes suspicious of Walt's activities, particularly his denial of having a second mobile phone, and begins going out all day without telling Walt where she is. Walt, who is becoming increasingly irritated, refuses to admit any fault. After taking Walt's RV from the impound lot, Jesse arrives at his home and persuades him to give him half of their remaining money.
Walt's condition improves as he continues his therapy, but he is concerned about his mounting medical costs, which include a hospital visit while in his fugue state. Jesse begins to rebuild his life, paying off his obligations and finding a new home to live in. He becomes interested in his new next-door neighbor and landlady, Jane Margolis. Walt returns to work. Gretchen Schwartz pays a visit to the White's house, where Skyler expresses thanks for paying for Walt's therapy. Gretchen does not tell Skyler the truth but privately expresses her amazement and fury to Walt, who coldly tells her to mind her own business and blames her and Elliott for benefiting from his study while leaving him out. Gretchen responds by calling Skyler and informing her that she and Elliott can no longer afford Walt's treatment. Walt conceals this by informing Skyler that Gretchen and Elliott are bankrupt, which Skyler accepts.
Meanwhile, Jesse seeks out the people that ripped off Skinny Pete, a man named Spooge and his girlfriend, but only discovers their young and neglected son at their home. Jesse feeds the child and watches TV with him until the pair arrives home with a stolen ATM they disabled. Later, after Spooge repeatedly abuses the female junkie, she smashes his head under the ATM. Jesse, horrified, retrieves the drugs and cash from the ATM, phones the police, wraps the youngster in a blanket on the front porch, and exits the scene.
Walt is having problems contacting Jesse, who has been keeping at home since he met with Spooge. Jesse is likewise not providing stuff to his dealers, so Walt arranges for delivery. He discovers that the word in town is that Jesse murdered Spooge, and because of his new image as a cold-blooded killer, they are having no trouble collecting money. Walt says it's time to extend their domain and put Jesse's new reputation to good use.
Skyler finds employment and gets rehired as a bookkeeper by her former boss, Ted Beneke. Jesse and Jane's relationship grows stronger. Hank struggles to fit in at his new work in El Paso, where he is labeled as a gringo. During an inquiry, Hank's task team discovers the decapitated head of an informant put on a tortoise, which leads him to become ill and flee to a neighboring car. The other agents tease him before a bomb tied to the tortoise detonates, killing or wounding numerous DEA officers but leaving Hank uninjured. Following the explosion in El Paso, Hank develops post-traumatic stress disorder (PTSD).
Walt offers Hank a motivational speech to cheer him up. Jesse and Jane have established a sexual connection. Jesse discovers that Jane is recovering from addiction. Walt and Jesse confront yet another challenge when Badger is captured by Albuquerque police. They end up hiring a sleazy lawyer, Saul Goodman, who guarantees Badger receives a short sentence without revealing Jesse or Walt's identities. Saul uses a private investigator to locate Walt at the school and offers his services for a percentage of the profits.
Walt believes his medical condition is deteriorating. He continues to cough and is now coughing up blood. After Saul crunches the statistics, Walt knows he doesn't have much money left for his family. With the pretense of visiting his mother, Walt and Jesse set off for the desert for a long weekend of marathon cooking. During their drive, Jesse accidentally leaves the keys in the ignition, depleting the RV's battery. Walt and Jesse are stranded in the middle of the desert, freezing and without food and water. Walt's chemical skills come in handy again as they construct a makeshift battery capable of jump-starting the RV.
When Walt and Skyler return to Albuquerque, they learn that his cancer is in remission. Despite the positive news regarding his condition, Walt is unhappy and bordering on angry. Skyler decides to host a party to celebrate the news and thank all of their friends for their support. Walt becomes inebriated and compels Walt Jr. to consume an excessive quantity of tequila, resulting in an altercation with Hank. Walt, embarrassed by his conduct, seeks to make apologies. Walt also informs Jesse of the good news and announces that he has completed their venture.
Skyler informs her supervisor, Ted, about Walt's health. Jesse's connection with Jane grows stronger, but he is surprised when her father, Donald, visits her. Jane does not identify him as her lover. The subsequent conflict jeopardizes their relationship; nonetheless, they reconcile in the end. Following the death of Combo by a rival gang, Saul offers a new means of distribution for Walt and Jesse's products. Under pressure, Jesse tells Jane what he does. Saul brings Walt in touch with Gus Fring, a meth distributor who agrees to buy Walt's product. However, Gus is concerned about Jesse's drug issue, which has progressed to heroin addiction as a result of Jane's relapse.

Later, Walt comes to Jesse's and discovers Jesse and Jane passed out in bed after a drug binge, both lying on their sides.
He attempts to shake Jesse awake, and while he does so, Jane collapses onto her back. Jane vomits and starts to suffocate. Walt moves in to flip her over but then changes his mind as he stands and watches Jane die. Jesse learns about Jane's death and seeks out Walt. Walt approaches Saul, who sends his private investigator and cleaner, Mike, to cover up Jesse's role in Jane's death. Jesse is devastated and runs. Walt eventually finds him in a crack house and brings him to treatment.
Walt's money is pumped into his son's website, which attracts media attention, leaving him feeling guilty. Walt's hidden nature resurfaces when he mistakenly refers to a second mobile phone while under anesthesia shortly before his operation. This motivates Skyler to dig further, exposing several of Walt's falsehoods, such as not accepting any money from Gretchen and never seeing his mother, which causes her to leave him.
Jane's father, an air traffic controller, is distressed about his daughter's murder and unintentionally causes a midair collision between an aircraft and a tiny plane in the skies over Albuquerque. The accident sends debris, including a charred pink teddy bear and human corpses, showering down on the White's home and most of the surrounding metropolis.
